How do I edit an imported .STL file

This post has NOT been accepted by the mailing list yet.
I successfully imported a rather complex .STL file from a Thingiverse project.  I ran the file through netfabb, ended up with a nice clean file and successfully imported it into OpenSCAD.  Now my problem is there is no way to tell what point or face coordinates relate to the area I need to change on this file.  There are 28232 facets in this file.  All I want to do is make two 10mm diameter pockets 1.6mm deaper.  Is there any way to do this or am I just going to have to live with this issue?

If you've got Netfabb, move the stl to the origin in Netfabb, then use it's measuring tools to work out exactly where the holes are that you want to change. Then use this information in OpenSCAD to difference a couple of cylinders from the stl.
